You'r hating on something that you barely understand.
Firstly it's a lie that the Talmud takes presidency over the Torah. The Torah is divinely inspired whereas the Talmud was composed in exile.
If I'm correct, Sanhedrin 54b is about men lying with men. Perhaps by broadening the scope of rationalization, the Rabbi can understand that the Scripture has a broader meaning that literal interpretation. From this men laying with men isn't what is intended for a man to do just as a man laying with a boy, is just like man laying with a man which is unlike a man laying with a woman which is intended.

This means that the Torah says that you can't have sex with a male at all. The Talmud says it is OK because the Talmud is just a bunch of rubbish. Judaism has been plagued by CULTS from day one - remember the Golden Calf - and the Talmud (Oral Torah) is one that never got put down because we are no longer in the days of Prophets for there to be one to speak the truth to the people and put it down with a spectacular supernatural event reasserting Prophetic authority in these matters.
They - the Talmud Cult Rabbis - say there was an Oral Torah that was "secretly" passed down through the Jewish religious elite from Moses to the current Rabbis around the world. This was finally written down as the Talmud (Mishna) after the destruction of the 1st Temple in Jerusalem. This cult "Oral Torah" openly contradicts the Written Torah in about a million places and makes no real sense according to the written words and actions of the Prophets as you have seen for yourself.

In the text you cited, the subject under discussion is bestiality, sex with an animal. The rabbis are saying that a child so young has no "will" of his own, so it would be an equivalent sin to having sex with an animal.
