There's no difference between the actual building.. a mosque is a mosque. The difference is between the two sects. Sunnis don't consider Shiites Muslim and vice verse.

They are two different sect of Islam.You can know the different when they read Quran Verses and Doa after praying and the way they pray are also different then the Syafei Hambali and Imam Miliki practices.
