Uh, there's an awful lot of Aime out there.
Most commonly you find Shinto in Aime, as it is the traditional religion of Japan. The idea of the world being full of animistic spirits (such as in Spirited Away) is solidly Shinto. Those spirits are known as Jami, a term which is used in Deathnote (although Deathnote is not particularly religious overall). When Aime depicts a religious shrine, it is generally a Shinto shrine.
You also sometimes find *pieces* of other religions in Aime, although that's not to say in contains the actual religions. For example, multiple robots in Macross are named after beings in pagan mythology such a Marduk and Valkyries, but that's not to say Macross has pagan religion in it.
Evangelion borrows bits of Judeo-Christian mythology, naming aliens after angels, as well as Adam and Eve.
Shows about witchcraft and vampires (such as Witch Hunter Robin and Vampire Hunter D) often show Christian crosses, although actual Christian beliefs are largely absent.
